It's kind of hard to recall seeing any president, prime minister, etc, waving their own countries flag actually. Could be just that.

 

After a quick search I found Polish president with a flag, himself with (almost) former PM and DM with flags, Dubya, Hollande...

Yeah, I found a handful of Abe and Bush jr. But just a handful.

This was at the CDU election party after the huge win in 2013. It was briefly discussed here; Merkel didn't want any images of German triumphialism in the Euro crisis since policy towards Greece had been the overriding issue in the campaign, and there was enough resentment there and from other southern EU members already.

 

Overall one has to say attitude towards showing the flag has become much more relaxed in the recent decade, particularly since the "summer fairytale" of the 2006 soccer world championship in Germany, though the Germans didn't even win. Sports is still the area where most now agree you can indulge in some flagwaving, though obviously some still consider even this dangerous nationalism - sometimes running into the enthusiasm of non-native residents. During a subsequent world championship, radical leftists kept tearing down the German flag a Turkish publican in Berlin-Kreuzberg had hung from his house since he wouldn't listen to their well-meaning representations that he as a member of a victimized minority should not support German supremacism of all; he responded by hanging a bigger new flag each time.

These are the only 2 coming up on google of Abe. Didn't find any with a Japanese search. The first one at a 2014 ice skating performance. The other is him holding an old WW2 flag that a US soldier took back home from WW2 and was returning the flag to Japan.

There was actually some controversy only last week after Björn Hocke, a right-wing representative of the already-right-wing party Alternative für Deutschland brought a flag to a talkshow about the refugee crisis and draped it over the armrest of his chair. Arguably, a rest for your ellbow is not a proper use for it if you want it to represent your love of nation, either.

We have a problem with the flag of England due to its misuse by nasty xenophobic groups like the National Front and latterly "Britain First", etc.

 

Some also apply this to the Union Flag, which is of course merely a sign of the oppressive nature of the English over the poor benighted Scotland and Wales. bleh.
